The issue is more the hax Lille, Gerard and Askin have that especially the latter can put Team 7 on their asses permanently.
And I believe Genjutsu can be dealt with through other means to be honest but that's just me thinking through Bleach's mechanics vs. Naruto's.

It literally is. Every Servant can literally just destroy Infinity... just by walking into it and disrupting the energy allowing it to exist.

True but Servants can actually temporarily strengthen their stats including MR since they technically work as constant Reinforcement with their spiritual bodies(This is why Medea cannot Reinforce herself because it's pointless for them) so even then, it would probably not work even against the lower levels of Magic Resistance... or straight up fail against a Noble Phantasm strike.

Technically speaking, couldn't you argue for Zanpakutou's (or even the Hogyoku now that I think about it) breaking them out of genjutsu?

Unless I'm misinterpreting how the mechanics of that worked in Naruto :hm

The Schutzstaffel are Quincy, not Shinigami so they cannot break out through Zanpaktou.
HOWEVER, Spiritual Beings have a 6th sense that allows them to focus on Reiatsu only that grows more prominent when they fight(This is how Shunsui was able to trick Lille when he was fighting him in the first round) so that can be used to negate Genjutsu attempts.

I don't think sensing Chakra gets you affected by Genjutsu unless it's extremely specific versions.

Okay, that one comes from basically how Kurama suddenly turns into a Chakra Physicist in Boruto to explain how Baryon Mode works...
The truly ironic part is the fashion of how the ability is explained... is how Bijuudama is created, meaning Kurama died for creating an equivalent to Bijuudama Armor that somehow causes people to become the equivalent to radioactive but with chakra on contact.

Here, we TRY to basically put everyone on the same tiers as they should be in Naruto... the problem is that as you stated, the scaling is so retarded we have to literally omit characters as otherwise, it makes no sense.
Otherwise, we just pretend Boruto doesn't exist to save us the headache.
 
The scaling of Boruto = K-pop dork looking knock-offs of DBZ Androids being somehow the strongest characters in the setting despite every fight in the series between these supposed God-tiers looking bad even by Part 1 Chunin Exams standards
